Whether or not you think Phish is a jam band, they've played Sunday night before, and likely will again. I don't see Bonnaroo, in 2012 at least, getting Phish and having some (other) jam act playing Sunday night. The only other Sunday HL I could see would be Jack Johnson. I don't think the Beach Boys will HL, just based on their Jazz Fest position.
I could see:
Phish - Foo Fighters - Jack Johnson - Beach Boys or Radiohead - Phish - Foo Fighters - Beach Boys
Either way, I could definitely see Phish getting 2 shows again, but possibly in a slightly different way.
Also, I just had a thought. I'm not a huge Phish fan or anything, but they are really good musicians. I'd love for them and Radiohead to HL and a sit-in to happen.

If Phish gets more than one set again the rest of the lineup will have to be stacked for me to attend. This is Bonnaroo, not a phish festival.
More room for me to dance. Like I said I kind of expect a LN What and a Saturday headline slot, but that is just my guess it has no basis in reality. Possibly a daytime acoustic instead of a LN What. In fact if the Beach Boys play on Friday or Sunday I would really expect a Brian Wilson sit in, like Bruce he is one of their heroes.

Also I could see The Beach Boys getting Stevies spot Sat leading into LN Phish in Jay Z's spot, and then doing the Sunday closer.

I can definitely see a repeat of 2009 and I can definitely see a Beach Boys>Phish Saturday with Phish closing Sunday. Say whatever you want, but Phish takes care of the Sunday closer spot. The only question is, what other night do they headline late night on the What.
Phish being on the lineup gives us room to add a legend, methinks...maybe we get a prince/macca/stones/who caliber artist, a la 2009 with bruce? A top line of Prince-Phish (2 shows)-outkast/daft punk/rage against the machine-beach boys would be mighty tasty if you ask me. Even if outkast, daft punk, and rage are all unavailable and foo fighters, muse, or rhcp take that spot, it still looks nice.
wouldn't a Phish + Stones probably make Radiohead quite unlikely? all three would be a freaking expensive lineup.
If Phish + Stones happened I would definitely hope for some sit ins. Would be worth it to see Trey's little heart explode with excitement (not literally explode, just to see him happy).

I don't think people should be so upset at the idea of Phish playing 2 shows, with one being a late night, or maybe even a daytime acoustic set or something, or maybe even a TAB late night. I think it really opens up the possibility of a huge name Saturday act, similar to 2009.
Foo>Phish (or TAB Which late night), Friday ??, Saturday Phish, Sunday

I'd be surprised to see Phish on Friday. They just don't have the "Wow - they're back together!" factor behind them anymore like they did in '09. Also, it feels a lot harder to predict this year's headliners than earlier ones. Here's hoping to a really big surprise on the lineup poster.
I'm assuming that if Phish plays they will do 2 sets in some form or another. Sunday closer is a given. The other one could be Friday headliner, Friday latenight, or some early afternoon acoustic set.
And fearofpride, if that is the top of the lineup then that is weak IMO for a festival like Bonnaroo. Nothing jumps out at all and makes you have to have a ticket
i was kinda just plugging in the modern conversations of the Beach Boys or Fleetwood mac into te intial guess of foo fighter-Radiohead-Furthur, after replacing Radihead and Furthur with Phish and...
how about
McCartney/Phish/Foo Fighters/Beach Boys Prince/Phish/Foo Fighters/Beach boys
Who cares about 2 Phish sets. Its not like they are going to get two headliner sets. They will get one and a LN most likely, which are usually packed with competition anyways.
Although if a Neil and Phish collab happens just a warning to all you Phans out there if I hear anyone talk about how they would rather Phish just do their thing and not play with Neil I may get violent. I heard a ton of people say that about Bruce and imo the Bruce songs were the highlight of both Phish sets.

I see Phish as the Sunday HL and nothing else, maybe a lower profile acoustic set earlier in a day but I doubt they dole out 2 primetime sets again to Phish in just 3 years

Not me, the end of the first set was amazing on Sunday. The only person who was irritated was Strum from what I remember. He was kind of obnoxious about it though.

They don't have to, but I bet they will. I doubt you will just see them there as the standard Sunday closer if they are doing Bonnaroo as the BIG event next year.
On a side note Phish rumors are like playing telephone, and I cant help but wonder if the original message is that Phish was going to play their own festival at the Bonnaroo grounds not at Bonnaroo per se. I could see them doing the weekend before or after, it would probably not be the most logistically difficult thing in the world.
