If we are still going by a recognizable name to headline Bonnaroo next year SCI doesn't cut it. They were Which late-night but it didn't seem like there were that many people there.
String Cheese Incident would be a great act, but they definitely wouldn't headline. Sure, they headlined Rothbury this year, but that's a much smaller fest than Bonnaroo. However, I think Faith No More > Rage Against the Machine would be the perfect way to continue the heavy major act trend of the past few years, following in the footsteps of Tool / Metallica / Nine Inch Nails. And My Morning Jacket > The Rolling Stones > Daft Punk, well, that would just be an all-round epic night of music right there.
Personally, it might be a tad unrealistic, but I'm calling for:
Friday: Arcade Fire > David Bowie > Daft Punk (late night)
Saturday: Tom Waits > Eric Clapton > Pixies (late night)

daft punk would be awesome, but pleasepleaseplease not on the Which Stage. in my mind, i see the most crowded, clusterfuck of a show ever if daft punk played on Which. late night phish spot on What, perhaps even starting a bit later.

I think Daft Punk could headline Friday, however I would rather have them play a late night set that night on the What. If Daft Punk were to headline, I don't even know how I would assimilate back into other late-nights, I would need hours to recover.
For the record whatever their next stage set up looks like, I'm willing to bet the Which wouldn't be able to handle it.

The Stones could start about 8 and would be off by 11/11:30. Give as much as two hours to set up and Daft Punk could start between 1 and 2. I think that would be the ideal time for them anyway.
MMJ gets the plumb pre-Stones spot with a 2+ hour show. It would probably be their last non-headlining Bonnaroo show.
SCI would be fine as a Sunday headliner. They would get back to the old usual of a 'take em home' act to close it, something that would keep plenty of die hards on site but also allow for a chunk of the crowd to leave contentedly early. Although ostensibly a headliner, they'd be below Daft Punk, Bjork, and probably FNM on my poster.
SCI is probably too small to headline Bonnaroo. They can headline Rothbury because it's smaller and much, much more oriented at that crowd. SCI could have headlined in 02/03/04 but Bonnaroo has moved beyond being a strictly jam band festival.
I think that Neil Young or DMB will hold down the 'jam'/'send them home' Sunday closing headliner for 2010. Maybe the Dead if they're around, as you never know when they'll be gone...

Sunday: SCI (headlining, but billed 5th or 6th on poster)
This would be unbelievable! I'm not a huge Jam band fan but I do hope they keep having one close out the festival. I love just sitting in the back on Sunday at the what stage absorbing the entire weekend. Plus I really like walking back to my campsite on the last day with music still playing in the background.

My Morning Jacket needs to play with a symphony orchestra the next time they play roo, they have played with the Boston Symphony Pops and the Chicago Symphony Youth Orchestra, Roo could make it happen, Trey played with a orchestra in 2004 for his first set, it would be the perfect way to top 2008's epic Jacket midnight.
Yeah they could get the Wilco spot from this year as a band on the brink of headlining and a festival favorite. I was thinking MMJ for the Sunday closer, then the Wilco spot but all of the Monsters of Folk ads in the newspaper made me think it may be another year before MMJ is back.
But
Friday Pre- My Morning Jacket Friday Headliner- Rush Friday Late Night- Daft Punk (What Stage)
all on What Stage would be incredible. I don't care how long it would take to set up. Just run 4 bands from 3 in the afternoon until 4 in the morning.
Sat Pre - Jay Z Sat Headliner- Phish Sat Late Night- Arcade Fire (Which Stage)
This would give Phish the Saturday Headliner Status which is the only thing they have yet to do.
Sunday Pre- Crosby, Stills, and Nash Sunday Headliner- The Dead

Does Y still do CSNY? I would love for some CSN(Y?). And I really do doubt Phish, if brought back, is going to be the Sat. headliner. I bet if we get another year of Phish it will be Friday late night or Sunday headliner again.

Otherwise that list definitely had it's moments. Ryan Adams, Bjork, Tom Waits, Prodigy, Sufjan, and Elbow would all make me a very happy man. But jeez, even in obviously fake lists we can't get more dance music.
Bjork and Tom Waits would make me very happy. However the inclusion of Tom Waits discredits it 100%. Not that some random internet person had any credibility to begin with.
Too easy. The Prodigy would never get a better billing that Waits. And for goodness sakes it's spelled Corinne Bailey Rae. If you're gonna start internet rumors at least do some fact checking.
Edit: Other than Waits,The Dead,CSN&Y, and Adams, there isn't that much that gets me excited.
