I've heard the Secret Machines with and without lights is a completely different experience. I saw them at ACL during the day and they bored the hell out of me, even though I like their music. However, there's a lot of message board talk about how good they are when they can do their light show. I don't know if Roo could do it, but their concert in the round sounds amazing. I would love to see that.
Anyways, I also like the Benevento-Russo Duo suggestion. In my dream world it would be Wilco and the Flips versus the Duo>Black Keys. It would be non-stop duo madness.

Secret MAchines have already been there, two years ago. They also already played late night. I believe it was the same night as Trey's late night on the second stage, on Saturday.
I'd love to see Arcade Fire take a late-nite slot...think it's pretty likely, as are The Black Keys, TV on the Radio and Explosions in the Sky. At the other end of the spectrum, I'd like to see Sharon Jones & the Dap Kings and A Tribe Called Quest. As in yrs past, I think it's safe to expect a balance of hip-hop, dance/techno/DJ, jamband and indie rock in these slots. And some sort of theme tent (a la last yr's New Orleans and cover band tent of 03).
i would love to see galactic, flaming lips, mars volta, wu tang, and/or apollo sunshine be the late night shows. somebody also said trail of the dead which would be sick too.

Friday choices: Galactic w/ Dirty Dozen; Modest Mouse; Alpha Blondy and the Solar System Band playing until 2am then Dubconscious closes it out, playing till 4am or so.
Saturday choices: moe.; Perpetual Groove; Cee-lo, Andre 3000, and DJ Danger Mouse

how'd that be for tough decisions?
Not going to happen (the Cee-lo combo), but those would be no brainers for me. I actually think Modest Mouse has a very good chance of being late night.
Friday: Modest Mouse (Johnny f'ing Marr is in the band.), and then I would see the end of Galactic, who would be no doubt still raging.
Saturday: Cee-Lo, Andre 3000 and Danger Mouse. Serisouly i love moe., but there is no way I would miss this show. Plus like my Friday choice, I'm sure moe. would still be playing well after this show finished.
Modest Mouse would probably fill the opening slot for the headliner on Friday or Saturday night as late night generally seems reserved for jam bands or dance acts. Plus, their appeal is so mainstream, I don't see Bonneroo passing up the opportunity to have them at a primetime slot.
I'm interested to see who they land as a DJ and if they incorporate more VJ stuff into their late night sets this year.

You guys are guessing too many "samey" night acts for each night. What you need to realize is Bonnaroo tries to spread people out. that being said, look at last year's late nights:
Friday: MMJ (new alt. type act), DB/UM (Jam bands), Common, Blackalicious, and Lyrics Born (Rap/Hip-hop)
Saturday: Superjam (Jamband), Balkan Beatbox and Dresdon Dolls (new alt. type act), Dr. John (Classic act)
Bonnaroo would never have two similar type acts against each other. They used to, but as of the last few years, you can see they have become more diversified. They know what they are doing and they try their damndest to spread the crowd out.
You should expect the same this year for headliners and late nights. They will try to do something like the following:
Headliners: Classic Rock, Newer Alternative type band, and lastly a Jamband
Late nights:
2 Jamband shows (not on the same night) 1 Classic Rock/Funk/Sould show 1 Hip-hop show 2 Newer Alternative shows (not on the same night) 1 DJ/Electronic show (late late night show starting somewhere around 3am)

MMJ, MArs Volta, and Flaming Lips have all played late night, so I think Modest Mouse could.
That being said, I believe you are right, and Modest Mouse will be before a headliner. But alot of bands I believe will be there will all be possibles for the main stage preheadliner spot.
Bands I think could be mainstage preheadliner shows:
MMJ Flaming Lips Modest Mouse Mars Volta Allman Brothers Wilco etc.
Too many bands to fit in three spots, so something BIG will be late night this year.

word. late night (and it's variety of musical styles) is a big reason bonnaroo's a special fest. as long as you stay out of the dust fog in the main thoroughfare where all the drunk frat boys seem to reside...
They'll be releasing a new album, and they've got Johnny Marr (from the Smiths) to play with them now, so yeah they've grown in size. Probably a headliner lead-in, and if not definitely main stage.
has modest mouse gotten any bigger since they played the second stage??? although it was packed at that stage so maybe main stage.
They've gotten a lot of buzz lately with Marr from The Smiths joining the band, and they should get bigger with a the new album out in March. The new single is meh except for Marr's playing, but I hope the rest is better.
I liked Modest Mouse until I saw them live in 05. I don't want to offend anyone, but I really think their live shows are terrible. They didn't say anything to the crowd and just played through their songs. They almost seemed bored. I just didn't catch the vibe at that show at all and I was really excited for it beforehand. I really hope they don't get a late-night slot.
I'm liking all the Wilco buzz.. Ashley Capps are you reading this board? Please give us Wilco in a late-night slot!
I'm so down for Wilco late-night. What about the late-night on the Which Stage, I can't remember if they had one last year. Maybe I missed it, maybe I totally forgot, maybe they didn't have one. I'm lost. I do remember Primus in that spot from 2 or 3 years ago and that was great. I'm thinking MMJ could pull that one off, it would be a change from the tent spot and roo likes to change. Sigur Ros would be interesting too.
Have I mentioned that I live in the town where Uncle Tupelo was born? Both Jay Farrar and Jeff Tweedy are from my town!! I can drive downtown and point out the house they used to pratice at. There are so many local references in that early stuff.
Okay, I'm done being fan-girl now. I promise I will try to be quiet until the announcement is made.
Please do not let Sasha do another late night set....I was camped in the RV section behind the Other Tent and the ground shook all night...couldn't fall asleep for hours
