This one comes to mind from last year; Mumford & Sons vs. Wiz Khalifa. I still don't know what SP/ACE was thinking when they did this. Another that comes to mind from last year was Sleigh Bells on that Thursday night set. Just horrible.

The conflicts mentioned are rough, but I wouldn't say they qualify as mistakes, as its all about crowd control, not pleasing everyone's personal tastes.
AnCo was bizarre scheduling, and the Mumford-Wiz situation was a bit weird too. Another minor one worth noting that I remember is Miike Snow in the early evening. For a Thursday show, they had a fair amount of hype and knowing their show, it seemed odd to have them before dark, but I don't really remember what else ended up taking up the later slots that year, other than Wale, XX, and Lotus.

Mumford and Sons vs. The Avett Brothers come to mind.
As much as I hate conflicts like The Strokes/Robert Plant/Beirut/Superjam/EitS, I find it more troubling when Bonnaroo books two or more bands who have the exact same fanbase to play against on another. The other one that stands out:
I'm also under the opinion that Bonnaroo should do whatever it takes to push the final Sunday night Which Stage closer to a later time such that they are either unnopposed or happen to overlap the What Stage Sunday night act by 30-60 minutes. For the jam bands that close Sunday night with 3 hour sets, I really can't see them being too upset if the first (half of an) hour of their set conflicts with one other band, usually of a completely different genre.
I wouldn't say these two have the exact same fan bases. I know a lot of people who love big boi and can't stand Weezy.

Maybe "exact same" is too strong of a descriptor (because, as in my other example, I know a lot of people who love the Avett Brothers, but can't stand Mumford and Sons). However, when there are only 5 hip hop artists on the lineup, I think Bonnaroo should do their best at making sure individuals who really like hip hop can see them all (or at least not overlap 2 of the biggest 3 hip hop names).

Well, if anyone really likes hip-hop and chooses Weezy's scratchy sizzurp-destroyed vocals over Big Boi, then they deserve what they get (missing a great Big Boi set).
I get what you're saying, but they're pretty different hip-hop artists with pretty different followings. I think it was a way to separate the older hip-hop heads from the younger ones.
I wasn't there but 04 late night primus vs late night ween is really bad.
ween won that for me. iirc it ended up Primus went way later then ween so it was possible to catch a good bit of both. I always regret not walking over to Primus after ween was done. I was passing out at camp and could barely hear Primus playing "tommy the cat".
2011 - Robert Plant vs. Explosions in the Sky - I still managed to catch about an hour of both though, so I guess it worked out alright.
2010 - Flaming Lips vs. Black Keys vs. Daryl Hall with Chromeo - I actually woke up from a nap back at camp when the Lips were playing "She Don't Use Jelly." Hustled over to Centeroo, caught a few songs by Hall & Chromeo, saw several from the Black Keys, got to the Lips as they were playing "Do You Realize" and stayed for Darkside of the Moon.
2009 - Wilco vs. Decemberists vs. Elvis Costello - only saw Wilco. I know Mars Volta played at the same time but I'm not a fan, and David Grisman played too (who I do like), but I would've preferred to split my time between the first three I mentioned.
2007 - Late Night - String Cheese vs. SuperJam - stuck mostly with Cheese. Left to catch only one song at SuperJam (Superstition), it was too crowded and I couldn't see, went back to Cheese and they were still playing the same song as when I left.

The most egregious ones have probably already been mentioned. Mumford & Sons, Flo & Co and Sleigh Bells last year, Animal Collective a few years back, the John Paul Jones Superjam.
That photo of Wiz vs Mumford is pretty amazing. I've always wondered why they continue to tier artists by times and not stages. Why not have the four of five biggest artists of a day all play on What, the next four or five on Which and then spread the rest out? The crowds for the earliest What acts are almost always embarrassingly sparse. (Which gets some decent drive-by so it usually looks respectable.)
I suppose that they are trying to keep the crowd circulating instead of camp out at What all day?
I think they have a habit of under-utilizing the What stage during the day. I get that there's really no shade there and it can get hot during the day, but they seem to put acts that aren't real big draws out there earlier in the day while they have others at tents that are overflowing.
Also, if they open the gates early again on Wednesday night, they really need to have acts on at least the Which stage, if not What that night. The problem last year was people are normally still filtering in, setting up camp, or resting on Thursday night, so corralling everyone into the 3 tents isn't a problem. Last year, though it was a nightmare because almost everyone who was coming was already there on Thursday night. So, you had a peak crowd in about half of the space, making it crowded and uncomfortable for everyone. If they'd at least had a couple of acts on Which that night it would have helped spread the crowds out a lot. Sleigh Bells could have easily filled up the Which stage area, so I hope they recognize that this year.

Completely agree. I normally love Thursday night because it's a time when I don't have to fight through crowds to see lesser known acts. With everyone coming in on Wednesday night, I couldn't even fit my way into the tent for River City Extension this year.
