towards the end of season 2 or 3 where I was expecting the absolute worst to happen to Bojack and it didn't. But I still wanted at least some resolution towards him being a nicer person overall, which we only got a tiny piece (even if it was a piece!) of, so...
I'm not sure how anyone's favorite episode is anything other than 11, unless it's maybe 9 or 2.
Just a brutal season, though kind of mercifully, not for BoJack himself as much as everyone else.
The ends of episodes 9, 11 and 12 all had me choked up and/or outright crying.
Episode 5 was more just a masterclass of an episode, even without the context of the story of the show. The ones you mention are all amazing and had me emotional as well. I'm still in the "Best Show on Television" camp. Thinking I might just rewatch the whole season already

Finished it yesterday. This was my favorite season for sure. It has all the depressing aspects of it that I love about the show but does an overall better job of satirizing culture in the process. There were points that almost felt like Always Sunny in this season, namely the episode that focuses on Princess Carolyn’s really bad day
