Part one of Tubular Bells hits a scant 25 minutes and it's just amazing. Beyond the Exorcist opening that everyone knows, it's really just a fantastic piece of music.

Afro Blue - I'll take versions by Gov't Mule, Derek Trucks Band, or John Coltrane. I love the Mongo Santamaria original, too, but I think he kept it under 20 minutes.
Edit: OK. Coltrane's versions (at least the ones I have) are under 20 minutes, too. So take him off my list. But honorable mentions to Neil Young's Like a Hurricane and Love to Burn from Bonnaroo '03.

Phish - Roses are Free at Big Cypress i don't know if there is one over 20 minutes, i can't imagine there isn't, but The Divided Sky always gets me going.

So... it finally occurred to me that the question was the best song over 20 minutes long. Since a piece of music has to contain lyrics in order to be a song, that narrows my list way down, particularly striking off almost all the jazz. So, here's my list of just songs:
Chris Butler - The Devil Glitch (The Devil Glitch) Led Zeppelin - Whole Lotta Love (How the West Was Won) Can - Yoo Doo Right (Monster Movie) Dave Douglas - Mahfouz (Witness) Rush - 2112 (2112)
I think there were other non-songs listed that people may want to count out. Sorry to be a stickler!

From the Harvard Dictionary of Music: "A song may be defined as a short composition for solo voice, usually but not necessarily accompanied, based on a poetic text, and composed in a fairly simple style so designed as to enhance rather than to overshadow the significance of the text." So I guess things that have a simple style and even a prominent melody but lack lyrics (say, "Rock and Roll Part II" by Gary Glitter) would be called a tune, or piece, or just a composition. Maybe "instrumental song" is fair, but strictly speaking that would be an oxymoron. But perhaps stuff like Pink Floyd's Echoes aren't technically songs either, since the music is the main focus for the majority of the piece. I guess it would also negate any jam tunes. This narrows things down even further! The only thing I can think of that would definitely be considered a song under this definition and is over 20 minutes is The Devil Glitch by Chris Butler, also known as the longest recorded pop song (clocks in at 68:53). It's actually pretty damn good, too.

Echoes - Pink Floyd, the version off the Meddle LP is 20+, others may not be. The "Echoes" best of track on the "Echoes" album is cut down by 6 mins! Just a random fact.
You Enjoy Myself would be my favorite. There are a couple of versions of Hurt Bird Bath by Umphrey's that are outstanding too, as well as over 20 minutes.

leave it to harvard to try and classify "a song" haha. definitions are made by man....why are they set in stone?
