I'm not sure what your musical taste is, but for me I would have to say "Lateralus w/ Tom Morello" by Tool. I'm sure others could give you a better list of songs, but right off the top of my head that would be the obvious choice for me.
Also, you can't go wrong with anything from String Cheese Incident, Gov't Mule or Flips, but I'll leave others to let you know which ones stood out since I wasn't able to make it this year.

Yes, Lateralus w/ Tom Morello by Tool was/is amazing. Flaming Lips - Yeah Yeah Yeah Song or War Pigs White Stripes - Death Letter Decemberists - Mariner's Revenge Song Black Angels - Young Men Dead (it was the first song on the first night for me.)
SuperJam-When The Levee Breaks Ralph Stanley and The Clinch Moutain Boys-Man of Constant Sorrow T-Bone Burnett-Palestine, Texas Tool-Jambi Ornette Coleman(any of the two songs he played during his 45 minute set).
John: We don't even understand our own music Spider: It doesn't, does it matter whether we understand it? At least it'll give us . . . strength John: I know but maybe we could get into it more if we understood it
1. When The Levee Breaks - Superjam 2. Stayin' Alive - String Cheese Incident(w/Keller) 3. Jolene - The White Stripes 4. The Weight - The Decemberists(w/ Mavis Staples and Bobby Bare Jr.) 5. Doobie - Keller Williams (WMDS)
i know you said top 5 but here are a few more great ones: 6. Lateralus - Tool (w/ Tom Morello) 7. Typical - Mute Math 8. Fortune Teller - Xavier Rudd 9. Stay Human - Michael Franti and Spearhead 10. Moby Tent Pole->Livin' Lovin' Maid - Gov't Mule(w/ JPJ)

I can't believe no one has said... Lips- Mountainside The absolute peak moment of the entire weekend for me! Last time I heard them play it was at Maxwells in NJ in 1994, and it was the peak moment of the best concert I've ever been to in my life... that is, until Saturday 7/16/07 at Midnight came along and Wayne and the boys completely took the idea of the concert experience to another level in a way (in my opinion) that hasn't been done since the Pink Floyd of the 70's

yay...thats right about the stripes I hadnt heard of them before Bonnaroo although my sis had played the icky vid for me before we went. Needless to say, was blown away from the first song. Jack White SPOKE to my heart! ahhhh, they are both bad donkeys, but jack is a effing wizard with that damn guitar, aint he? Love those lyrics too. He's a smartass...
